    Steering stem nut alignment - is this correct?

    Yup, you appear to be missing the rubber O-ring that sits between the stem nuts (it actually has a square cross section). Here's a picture.... Mr. BR (edit: just found your other thread... the rubber washer IS there... just hard to see in your picture above.. and the gap IS correct).

    oil drain for water pump removal?

    I just took a quick look at my '05.... comparing oil-sight window height on left side vs the water pump shaft on the right. You should be OK with the bike on the center-stand and no need to drain the oil. If in doubt, just put bike on the side stand of course. Mr. BR
