So i lost the black ignition key of my 06 FJR. I can get another one from the dealer but they tell me i have to bring the bike into them to get the new key programmed to my ignition lock cylinder. Is there any other way of doing this?

 
No.. and yes. You must have the red master key to program a replacement key. The only other way is to buy a whole new ECU which is megabucks.

 
There is a procedure where you need the red key and both the original and the new black keys. The procedure allows both black keys to be recognised by the ECU, using the red key as its authority (the red key is permanently tied to the ECU).

The dealer needs the red key and both black keys and the bike, it takes only a few minutes.

It is possible to do it yourself if you have the workshop manual that describes the procedure.

I'm assuming your new key is cut to the lock barrel.

In case there's an issue accessing there, I'll repeat it here:

1. Check that the immobilizer system indicator light signals the standby mode.

2. Using the code re-registering key, turn the main swtich to 'ON', then 'OFF', and then remove the key within 5 seconds.

3. Insert the first standard key to be registered into the main switch, then turn the key to 'ON' within 5 seconds to activate the key registration mode.

Note: The existing standard key code is removed from the memory when the key registration mode is activated. When the key registration mode is activated, the immobilizer system indicator light flashes rapidly.

4. While the indicator light is flashing, turn the main switch 'OFF', remove the key, and within 5 seconds, insert the second standard key to be registered into the main switch.

Note: The immobilzer system indicator light stops flashing 5 seconds after the first standard key is registered, the registration mode is deactivated. If this occurs, the second standard key cannot be registered, and the above steps have to be repeated for both keys.

5. Turn the main switch to 'ON'.

Note: When the indicator light goes off, the registration is complete.

6. Check the engine can be started with both keys.

On a related subject...if you lost the RED key...

The Yamaha replacement keys are not programmable so if you want a spare key, it is possible to copy the original ignition key and "burn" that code onto a "fob".

A local locksmith had a regular blank key and was able to cut and code for about $75 CDN all in.
