The instructions I dowloaded said to connect the blue wire to the grey coil wire with the red markers. The coil nearest the tank has a grey with brown markers. Am I going to have to pull the right fairing and connect to the coil toward the front of the bike? Or is the grey with brown markers ok? I don't want to remove the fairing unless I have to.

 
in many electical colors the ink can be iffy. Are you sure the brown is not the red color on grey wire? There's only two possible coil output wires, and if I'm not mistaken, the cruise wouldn't care which of the pair it recieved the signal from, as it's just counting rpm. (Anyone know this for fact? I'm just speculating.)

Double check that you've not got the right wire.

 
I connected to the grey wire at the coil close to the gas tank and it worked fine. The markers are definitely brown but what the heck.

When I set the cruise it does not "catch" right away. I have to let go of the throttle then after a half second it catches and works fine. Is this normal? I have the vacuum reservoir with a check valve. Other than this anomally everything works just great.

Yes.
Instead of pressing SET to initially set your speed, try pressing RESUME. I find that there is less hesitation. Heck, it is free and easy to try. :blink:
