Yamaha covered it, but in my opinion it was definitely a dealer screw up and they should have paid for the repair. I know Temecula is not right around the corner for you, but maybe you can send the photos of your S4 to the Yamaha rep in Cypress. Obviously your recall repair was botched or not done at all.
Pegscraper, it sure looks like you have a legitimate claim to receive and new wiring harness from Yamaha. Nearly two years ago I had an S4 malfunction. This after having the recall done. Long story short, the technician hooked up the recall wire to S5. Yes the real easy one to get to to the right of the throttle cable. Much conversation and hassle ensued. My S4 was not as corrupted as yours, but this guy cleaned up S4 and got the bike running, even with the dark and deformed white plastic he said I was good to go. After much conversation with him and a Yamaha customer service rep a completely new harness was installed. Mine was done in 2014. Just my experience. Good luck resolving this.
