I have a slight warp in my rear brake rotor. I had it off and cleaned it up but could not see any warp but I do feel it pulse when braking.

Any suggestions on how to remedy this?

I have three complete rear rims and this is the only one that does it.

I've had this happen to two rear rotors. Never could get it fixed. BTW, apparently rotors do not 'warp'. It's a build up of material from heat and other reasons? Google it.

I've either lived with it, or gotten a replacement off ebay.

 
I would try to resurface the rotor (emery cloth should work) and also try to de-glaze the brake pads; a lot of pulsating brakes end up just being unequal glazing. Sometimes a couple of hard braking events can clear the glaze and reduce/remove pulsation.
