I have a fuel cell mounted in place of the rear seat, I have had no issues what-so-ever (Even with my Centech tail mounted)

If you were concerned, I think a waterproof bag would seal off the water intrusion.

 
Good question, since my bike is torn apart for winter maintenance, valve check, and general clean up and re-routing of all of my farkle wires and have all of the body work off, including the tail section.

all of the connectors for the brakes/turn signals are selaed with rubber orings to the housings. Going forward from there the next wiring connections are under the seat pan (driver) for the ECU and voltage regulator which are also sealed connections. TO the righ of the ABS unit and just forward of the rear brake resevoir is a relay fo rhte ABS, but it is mounted vertically so the water can't get into it.

I agree with Pathfinder, there isn't anything in the tail to worry about water intrusion.

The bigger thing to consider is dust control. I am amazed at the amount of dust in and around everything from our Alaska trip last year. Granted we had did several hundred miles of gravel roads. You may want to consider placing some pieces of foam rubber in areas to try to limit the dust intrusion. It will still get in there, just may hep limit how much.

Be cautious about loading heavier stuff up high (and especially behind the rear axle). Some of us have lost reliable steering control by doing so.
