With no rear brakes at all and no ABS warning, I would be looking for a big air bubble in the system. The FJR rear brake is linked to one of the front piston pairs (lower right front). When bleeding brakes, you have to bleed the lower right front piston pair using the lower bleeder on the right caliper (and using the rear pedal - fluid comes from the rear reservoir). You then bleed the rear caliper. While you're at it, remove, clean and lubricate the rear brake pedal pivot - should be done annually.

For the front, I usually bleed the left before the right, but it doesn't really matter much. It is a good idea to activate the ABS pump before and after bleeding. It may be done using the following procedure.

Do your clutch fluid at the same time. Service both hand levers (clean and lube). Make sure you remove, clean and lube the brass bushing in the clutch lever (the one that engaged the clutch push rod). If not maintained, it will wear out and become ineffective - properly maintained, it will last the life of the bike.

Clean and lube shifter linkage too.

Note: I hope you got an '06. '07 ABS pump. They changed for '08+.

I have the right one coming now.
The guy I got the bike from kept it in good cosmetic condition but did nothing as far as fluids and lubrication.
I almost have it in tip top condition.

I had to drop the rear inner fender to get at the connectors. I'm sure it will take me a whole day to get it put back together.

Put it this Way...I have too many bikes. I also have an 09 Concours14 that is up for sale. I'm only keeping one or the other. Which ever one goes first I'm keeping keeping the other. Both are excellent bikes.

Many thanks to the folks on this forum for providing helpful hints and encouragement about older [2006] ABS FJRs. My ABS was not working properly. I tested the fluid on my "new to me" FJR and found the brake fluid was not saturated, but close to being bad. I used a 3 liter vacuum brake bleeding system [best tool ever for this job] to perform a thorough flush then exercised the ABS with a test harness a half dozen times and the system started working very well. I'll be flushing the brakes again in a month or so exercising the ABS to [hopefully] keep the system in good working order.
