Does the misfiring when the engine is cold happen in a similar manor with the stock exhaust? If so, the aftermarket exhaust may be flowing a bit more than stock, and when cold the stock ECU mapping may not be keeping up. By any chance have you tried changing the settings with the Bavarian...
