06 rough/low idle

This weekend my 06A developed a low and rough idle (3,800miles). Right at startup all is well. As is warms (within 30 secs) the idle begins to drop and gets rough. You can hear the engine trying to right itself and the rpms oscillate between 600 and 900. At one point, I twitched the throttle while this was happening (after it was warmed up) - rpms shot up to 2 or 3k and then dropped back down....to ZERO. The engine died, but started right back up.

This all seems wrong to me (not a mechanic). Any thoughts? Is this a dealer thing or something I should address? At a minimum, I'd like some knowledge before taking it to the dealer. Should I expect to pay for the needed adjustments, or is this a warranty item?

your idle is set way too low. You will hear some enrichning done by the ECU when the bike is started cold and that will drop the rpm after a few seconds or a maybe even a minute of warming up the bike. All you need to do is raise the idle up to 1100 rpm or so. Take a look at your manual for the location of the idle adjustment. you will probably have to do or should do a TBS as well. It will smooth things out greatly.
