2nd gear broken! only 5200 miles!

I'll have to check my FJR..it seems like something similar is occuring when I am riding.

Sorry Sam --- after a talk with Zac about it I'm bummed out :(
What exactly did Zac say? How does one know if they are shifting right? I have never had a missed shift (meaning tried to put it into gear but found neutral or it didn't go in). However, 1st to 2nd hasn't always been quick and smooth snick snick like the other gears...

It drops into gear well enough, just tries it's best to pop out under rapid (only rapid at this point) acceleration, which is causing the serious hiccuping (feels like a misfire)..

Zac's recommendation was to take it easy in that gear (difficult at times!) or avoid it completely. Wind it out in 1st then double your change and drop into 3rd. It's OK right now under "normal" (subjective) acceleration. Zac's own FJR is having the same issues.

 
Wow. This is the first I have heard about this problem with the FJR. I did the same thing on my old 83 Venture, but I rode that thing pretty hard. I don't ride my FJR near as hard. Good luck.

This problem occurs more often on bikes like the FJR with a high torque motor. This happened with my 04, but with much higher mileage. The problem got progressively worst until it spread to 4th gear, which became unusable. I eventually replaced the motor at 116,000 mile with one from Ebay. Replacing the entire motor is cheaper than fixing the transmission, unless it's under warranty? And, like others have said, it always starts with second gear. If it's just starting to happen, you might be able to extend it's lifespan by babying second gear If it's happening frequently, my suggestion would be to keep an eye out on Ebay for a good used unit with low miles. Sorry to reenforce the bad news. Hopefully with the low miles you can get Yamaha to cover it?
