The windshield can have a significant impact on fuel mileage. If your windshield is much larger than stock you'll be taking a hit on mpg. Also the raised/lowered position will affect mpg. You can watch the instantaneous mileage indication on the display as you raise/lower the windshield on the highway and you'll see a significant mpg effect.
The PCIII will amost certainly lower the mpg. The fuel/air mixture will typically be richer using the PCIII.

The air filter will have minimal effect on mpg. The throttle opening at reasonable speeds will be so low that the air flow rate will be a low percentage of WOT flow.
Windshield is smaller than stock although I usually ride with it most of the way up (I'm 6'3"). Most of the 36 MPG tank was done at speeds substantially less than 70 mph although ambient temperatures were on the cool side (mid-forties). I realize that temperatures also have an effect but subsequent rides have been under better temperature conditions and mileage indications are not much better. Unless the K&N is badly plugged or over-oiled, I agree that the filter is not likely to be a large part of the equation. Still, optimim maintenance is never a bad thing.

do change the plugs...stock plugs are maybe good for 15k miles

I have a bone stock AE that seldom gets better than 40 mpg. I have a big Cal Sci window with a Laminar Lip that is usually up about 1/3, plus I weigh a lot, so I think those numbers are ok.

CalSci shield - 30K on the clock - Yesterday’s trip was 775.2 miles - Terrain was a combination of flat, rolling, & 4 mountain passes from 3000 to 4200 ft. in elevation - 50/50 head and tailwinds - Average speed 53.6 mph. (Oregon speed limits are painfully low but they have great Moto friendly roads :yahoo: ) - AV MPG 45.2 per gage readout. Based on totaling up the gas receipts, 44.7

I would be really happy to get anywhere close to that; even at 53.6 mph. I've got some work to do; starting with some maintenance before getting a baseline for mileage and will try a couple of different PC III maps and will try it without the PC III. As I mentioned, I'll go back to stock if i get acceptable performance with decent mileage. I'm sure I'll end out with a combination I can live with.

Silly Me! I didn't back out the time spent off the bike. The average speed was 57.4 mph. Good luck with your troubleshooting. The FJR is just too fine a machine not to be operating at its best.

Unless your PCIII is giving you unbelievable horsepower, 36 is kind of on the low side. As others have reported, you should almost attain north of 40 mpg with hardly a sweat.
36 is what I average on my 07 with stock filter and pipes and PC-III with stock map (not a 0 map). No unbelievable horsepower here. I have a Vstream shield installed and weigh 200 lbs with gear on. I mainly commute 50miles roundtrip with approx 1/3 highway and the rest country roads with lots of hills and stops. I also have a "lead wrist". I should note that the mileage goes up a little in summer when we're not forced to run crappy winter blend fuel.
