Both the shift lever and brake lever can be taken off the splined shafts and moved up and down as many teeth as necessary.

I was suggesting cutting/TIGing/bending either or both the actual foot levers for the rear brake and shifter to shorten up the toe reach and/or rotate the tips up/down. Substituting the R1 shifter will also change the toe reach.

On the brake side, there is no reason you couldn't extend the actual toe pad backwards to give a longer pad. If you went big bucks and purchased a brand spanky new brake peddle and new gear shift peddle to modify you would be out ~$145-$150. eBay brake peddle $30; gear shift $24 as of 3/1/2011. There is no reason you couldn't have the controls fabricated to your needs at a reasonable cost.
