So you don't mention it anymore after getting cam to crank timing hopefully corrected, is all the electrical working now?

I see you may still have an issue with cam to crank timing. If you did what it says per Ross' post it should be good to go.

I got lucky I guess on my first Gen1 CCT change as I also did not tie the cam chains. On my second Gen1 CCT change I did did tie them after reading the post regarding that. Both had no issues, fired up and ran like a champ.

I hope you get the timing issue corrected and it most other things should hopefully fall into place.

Sometimes, weird codes come up with starting failures or poor running. Sometimes you just have to clear them and see if they reappear.
Double check to make sure that all vacuum hoses are properly in place and not damaged.
I wouldn't expect to see anything if TBS is off.
Make sure your intake air sensor is connected and working...
 
Oh, me of little faith. I found that when I connected the carbtune device I accidentally knocked off a separate vacuum line on number 1 throttle body. Hooking that back on was all I needed. Synced the throttle bodies, now it has a great idle and plenty of “go”. No check engine light. Now need to get the faring back on and go riding.

It's nice when the problem is something dumb. Way better than pulling the valve cover again. Looking forward to your test ride report.
