OK, so I had a JCW top case mounted on the stock rack. I didn't particularly like the looks of it, so I mounted the JCW case on my wife's bike (it actually looks pretty good on hers).
After making my custom rear rack, and talking to you all on the forum about making commuting on the FJR easier, I decided to get a top case for it.
This case is actually made by Seahorse, not Pelican. I chose Seahorse for two reasons: they were cheaper, and they offered the locking latches as an option. With the locking latches, you don't have to fuss with padlocks. The model is the SX720, the SX series being the more durable ABS plastic.

Close-up of the pin. I trimmed it down so it wouldn't protrude into the case as far. The washer is siliconed to the bottom of the case so it won't slide around.
The rack with the hole drilled for the pin. The u-shaped feet on the case slide under the leading edge of the rack on both sides. When the case is removed, there is no hardware left behind to get in the way of using the rack.
So, with the case locked, it cannot be opened or removed from the bike. The same set of locks is used to secure the case closed and/or secure the case to the bike. The only drawback really is that the pin is on the bottom of the case, so it may be hard to get to when the case is full of stuff. None of this is an entirely original idea. I had read several posts on this forum and elsewhere on the internet before coming up with this final solution. I hope to put my laptop, accessories, and anything else I need to take to work in there, removing it when arriving at work, and again at home at the end of the day. The wife says it's plenty comfortable for pillion backrest duty, although a pad could be added if needed.
