I have a similar but slightly different issue. My 04 model only has 842 miles on it. PO rode then stopped everything with the bike. I had rust in the tank and no-op Fuel pump after cleaning tank. It starts right up if starter fluid is used lightly but will not continue to run or idle. the starter sounds normal but when the throttle is WOT it does seem to spin faster but when throttle closed it slows back to normal cranking sound. Is it possible that the injectors are frozen or just not opening completely? This is my first injected bike and I do not yet have the experience with it. Thanks in advance if anyone has any tips and feel free to delete if you feel this post is not staying on the original topic but it seems close with way different lead up to the issue since its really low miles and not ridden often.

If you had rust in the tank, you need to clean the tank, and clean the injectors. The last person I know who cleaned injectors themselves used this method with great success:

Fuel pump rebuild kits are $20, just spend the money and refresh the pump.

Injectors are pretty expensive, but you could buy a used one for about $25 in case on that you have now can't be freed up.

I've checked the PartZilla fiche but don't see any reference to a Fuel Pump rebuild kit, could anyone pls point me in the right direction?

Never heard of a fuel pump rebuild kit. FSM indicates cleaning any obstructions from the pump body, and using a new fuel pump gasket, and replacement of the fuel pump when cracks or other damage are evident.

Injector service is fairly easy in terms of removal and re-installation, but requires special equipment to properly clean and flow the injectors. New injector screens are pressed in, and likely new injector gaskets will be needed.

Yeah, it looks like only the entire fuel pump module is available from Yamaha. No doubt the plastic bits are custom made for the FJR, but the actual pump unit enclosed is not.
