Tranny question

I'm inheriting a 05 FJR that has the second gear issues. It jumps out of gear if you get on it hard. I have two spare engines with good gear boxes. 04 and 06. Are the gear boxes the same or should I stick with the gen 1. I'm giving the bike to my son and he is doing the work so I want to pass off the spare that works. TIA
