wierd problem

Back on topic...I agree with Bust. I doubt that you could correct timing with a TBS. A timing issue would be evident through all throttle positions, but grossly evident at idle.

 
Timing doesn't make sense to me... If it was timing his re synching the TB and getting it to run fine after would indicate to me it was something else.As several here have suggested i'd disconnect the PC and check for vacuum leak.
And a vacuum leak should be apparent when doing the TBS. That leaves the PC

 
I unplugged the power commander and no change other then back to normal 07 quirks. Mechanic did TBS, butterfly sync, and TPS adjustment. So far so good but it took a few days last time. Think I'm going to play hookie at work and go for a ride tomorrow.

Butterfly sync? Hmmm. Does your mechanic follow this forum and perform a "Really, Definitely Completely Un-Authorized TBS"? https://www.fjrforum.com/forum/index.php?showtopic=127426

I've never heard a butterfly sync being done as a regular maintenance task and figured most mechanics wouldn't mess with the butterfly valves unless something was out of spec.

Is it the same cylinder/throttle valve that changes vacuum level?

 
So the counter guy says he found a vacuum line that he missed. It ran ok yesterday, so i didn't go into work today and did a 150 mile ride of various speeds and terrain, it ran pretty damn well and because my riding wasn't to spirited i averaged 43MPG for the ride. I think thats a little better then the 35 i was getting till i took it back. I also bought a morgan carbtune pro to use instead of my motion pro. I would have to agree with the forum that the Morgan is better then the motion pro. All 4 throttle bodies are pretty close to the 26cm of MG on the chart

 
The timing shouldn't have been affected by a valve check since nothing is loosened... but, turn that crankshaft counterclockwise and you could loosen the bolt that holds the trigger wheel in place...........

Anyway, as you get more rides in, hope you find your troubles are over
