From a chemistry standpoint, the vinegar may help with the rust by dissolving it but not so much after you neutralize it. The combination, however, may help by the effervescence loosening some of the rust. Perhaps vinegar THEN baking soda - you definitely want to NOT leave any acidic residues. I would probably stick to a commercial product or at least use one after the initial clean. Some people use BB's, metal nuts/bolts, or even gravel and swish it around with water to loosen particles/encrustation. Followed by acid, chemical conversion treatment and and coating.

Yea, I 100% get soaking something in an acid like vinegar to have the acid break it down, then neutralizing the acid with a base like baking soda after the acid has done its job, but just mixing the two together then putting them on top of something else doesn't seem like it will do much.
 
I’m back!! The bike is up and running I did listen to the forum and watch some YouTube video about vinegar and baking soda mixtures and it worked! I had to replace the fuel pump since it wasn't priming and was completely rust over. Finally the bike wanted to start but wouldn't turn over. I found two wires that were previously cut by someone else (prob a shop). Yet, when I found them they went to my fuse block and part power to Power Commander. Now bike starts up everytime. but under my fuel pump I have a very small leak of fuel slowly dripping. So, I think I missed an o-ring or gasket. So try to install and see if it is finally done. Bad news since I been working on numerous projects misplaced a few fasteners for the body cowlings.

Is it not possible to replace just the electric motor/pump assembly contained within the plastic pump housing? I see lots for sale on eBay but don't recall if anyone has tried this. The usual mode of failure on FJRs seems to be people breaking off one of the fittings on the base...

There are also a bunch of Chinese complete units available, but no idea whether they are Gen I Compatible or not.
It looks like you can just replace the pump but it was too late before I realized I could have changed just the pump. The pump was rusted over so bad and strainer was separated from the pump.
 
Isn't that new clean fuel pump bottom a Gen 2 with no opening for the return line as in your old one at 11 o-clock position? I don't think you can get that one to work?
