Today as I was ridding my 03FJR, I started noticeing when I was decelerating slowly the bike started cutting out,like it was misfireing. It idles smooth and ecceleratets good, and running at speed theres no trouble its only dronning along slow where your on and off the gas or going down hill where you are controling speed that it cuts out and starts jurking. Also, I had been riding for a while when it started doing this .Whats going on?

 
If it's a popping sound it could be the air induction system, i.e. the air cutoff valve or the reed valves. WAG (wild ass guess)

 
Thanks to all for the suggestions, I'm going to see if I can figure this out before I go to the dealership.

 
Maybe this? 03HiYoSilver found one of the connectors is subject to corrosion. You can also try searching "surge" or "surging"

+1 on the above!

I would strongly suggest checking and cleaning this connector in ANY CASE. It will pick up moisture and corrode. Add di-lectric grease to prevent any further problems.

When my 04 was corroded (not a lot), the dealership couldn't find it and my problems were more of a hesitation/misfire accelerating/cruising.. The post here on the forum helped me to find/correct it. That's been 4-5 years ago...

The Gen I bikes are set to run pretty lean at/around idle and will surge generally under 3k stock. Changing the CO settings slightly richer may help (use the search option). When the dealer changed out my re-called TPS they set it, per Yamaha headquarters, slightly higher than the spec's call for. Doing this makes the computer think the throttle is on slightly and adds just a slight bit of fuel. That little bit got rid of 95% of my low speed surge without any CO setting changes..

A throttle sync wouldn't hurt either if it hasn't been done in awhile...

In addition to the above, make sure you fill the Gas Tank with some High Quality Gas... you may have some water/condensation in the tank.

If so, You may want to put in some HEET or SEAFOAM treatment that will help extract the moisture from your tank and will clean out your intake system.
